Another thing you should do is disable Active D-lighting if enabled in your camera. It's only worth using if you shoot JPEG and exposure is encrypted in a way only the Nikon Software can apply the curves correctly, otherwise everything will oook underexposed.

I had a similar problem with my images which shouled severly underexposed in Capture 1, but looked fine in Capture NX. Luckily I bought Thom Hogan's e-book (http://www.bythom.com) and read about this problem.
